The map isn't that clear i know happened to me trying to get to the containment facility the war room is actually on a different floor.
User Info: TehGamerz. The entrance to the war room is on the bottom floor of Central Hub. Looking at this back wall, it is to your left, down a yellow coloured hallway. You cannot see into the war room, so I think you are looking at the wrong place perhaps the JLA meeting room which is surrounded by glass.
